I'm having the exact same problem but only with one app. I can upload perfectly to all other my apps but one is giving me the 500 error all the time. Also when I try to access my control panel at https://appengine.google.com/, and check the versions, I almost always got a:
Try Again An unexpected failure has occurred. Please try again. Return to Applications screen » When the page gets to load correctly it shows some versions without a name of the person who uploaded and no default one selected. I think the problem might be there but I can't change it, as everytime I try to set a default one I got again the previous error message.
