Google's users API can be used either with Google Accounts, or with a single Google Apps domain; you have a one-time choice of which to use when you create the application.
If you want user accounts specific to your application rather than a domain you manage the accounts for, the users API isn't the solution you're looking for; you'll need some sort of custom auth (whether you write it yourself or find an existing library).
