Thanks Prashant! That clears it for me.

Though I haven't tried logging in to that Google Apps before, I tried
it after reading your reply and my apps are listed there.

It seems GAE are authenticating email address instead of actual Google
accounts. It's clearly a bug.

In addition, I can't log in to two GAE on Google Apps domains at once.
I have to logout from one GAE Google Apps and login to another GAE
Google Apps. This is not an issue on regular Google Apps services.
