Yes and no. See this Stack Overflow page: http://stackoverflow.com/questions/18560247/custom-domain-with-google-app-engine-now-that-google-apps-is-not-free-anymore The TLDR is that sometimes it ends up working, but you're still locked out of the email account so it's difficult to change settings and so forth.
