Quoting from the rules: Penalty Time = Submission time of the last input you correctly solve (time is measured from start of contest) + four minutes for each incorrect small submission (only for small inputs you eventually solve)
In particular, the first part isn't the time you solved the last small input; it's the time you last solved anything. If you're expecting to solve a large input, it makes no difference whether you've rushed through all the small inputs or not. You have to upload the problem code at the same time you submit your solution.
