If you disable indexing then nothing will get indexed. If you only want some specific folders to be indexed you need to exclude all other folders from the index.
You might be able to use XMLHttpRequest to change preferences but there is no API to modify the Google Desktop preferences. There is an API to search the index but there is no way to go through the index database and export all the information or remove information from it.
