You're right, the blue links and the white backgrounds are not able to be changed by theme developers. It would be nice to develop a consistent theme, with links and backgrounds blending with the rest of the theme, but our hands are tied!
It would also be nice to be able to carry the theme through to the other Google products as well, and I wouldn't be surprised if Google was working on that behind the scenes. I've tried to vary my themes, some with no change to the iGoogle default page colours except for the header image, others with the colour scheme and pictures blending, and a couple a bit over the top. They all seem to be becoming equally popular — I suppose it's just a matter of personal taste.
