If you don't use gtkpod, you don't need (and also not have) the extended database. As I'm personally not using an iPod for a few years now, I can't really help with fixing this issue, but patches are gladly accepted. For now, the best way is to disable the gtkpod extended database writing and use gtkpod after a successful sync to update the database.
