I decided to test and did the yum update at off-peak hours. Everything is 
OK!

My steps:

   1. install graylog 1.3 on another server and separated the server.conf 
   (web.conf it is identical to the previous version). Perhaps this is not 
   required, just grab the server.conf on Github. =/
   2. save your server.conf with other name, if the operation went wrong 
   you can rollback. (server.conf.1.2)
   3. compare the new file with the file in production on a comparison 
   utility, like WinMerge
   4. identify the new parameters of server.conf version 1.3 and copy them 
   to your new server.conf, thus you keep your production configuration and 
   adds new entries from version 1.3.
   5. edit /etc/yum.repos.d/graylog.repo and replace 1.2 to 1.3
   6. yum update
   7. stop both graylog-server and graylog-web services and start them again

I follow these steps and everything works beautifully. :)
