No, all data will be retained and only the applications will be upgraded.


2. This upgrade covers graylog-server, web-ui, ElasticSearch and mongodb.

Yes, the omnibus package used in the virtual machine and Docker images 
covers all components necessary to run Graylog.


3. Any special instructions that needs to be taken into account before get

None that I'm aware of but take a look at the change log at 
http://docs.graylog.org/en/1.3/pages/changelog.html. The linked blog posts 
will contain upgrade instructions if there are any manual steps necessary.
