IIRC you need to define the @namespace metatag to stop it being added automatically. Then it'll recognise that the scripts are from the same source.

I have the same problem on Windows(XP) and on Linux(Debian/Testing) However, if I manually uninstall the old version, it's ok and at the next update everything run as expected. I think that I have found a beginning of an explanation because when the new version is installed, the parameters used by the script and saved in the FF about:config with GM_setValue are empty.
