First of all, you really should use a more recent LuaTeX. The latest
version (shipped with TeXLive 2010) is 0.60.1, it's way more useable
than the one you have, and all the new versions of packages are made for
this one.

You should definitely not use luainputenc if you're using otf fonts,
this may be the root of the problem... I hope so... Can you send a
minimal example of something not working?

This is due to your too old LuaTeX version.

This one is particularly weird... I hope it will get away with the others!

Install the file alt_getopt.lua in the texmf tree. I don't have access
to the internet as I write this email, but you'll definitely find it on
the internet.
Also, after some tests, I discovered that when you call gregorio from
some scripts, it doesn't work well with the new utf8 output. The only
way to make it work really well is to compile it with glib-utf8
(./configure --prefix=/usr --enable-glib-utf8) and use the new -O
option. It should solve your problem.
