What compatibility issues are there with changing the naming scheme (besides backwards compatibility)? "@" is a regular character in PlainTeX and thus allowable in command names. It's a LaTeX feature to switch its catcode and was specifically done to make the internal/user command distinction (at least that's how I always understood it).
As for the number of commands to change, this is why they invented Find and Replace.;)
