The Applications list lists applications that post Growl  
notifications. Those apps don't show up because they don't post Growl  
notifications.

Yup, or don't run anything that could post a notification (Mail,  
iTunes, instant-messengers, etc.) while you do your presentation.

Turning Growl off and on is easy if you have the status item (“Show  
Growl icon in the menu bar”) enabled on the General pane of Growl's  
preferences.
