OK, so i think I know what the problem and the solution is since i
have had the same thing.  The matter is that Growl seems to check both
the inbox in Mail.app and then also the synchronized IMAP folder on
the Gmail server.  Here's what I did:
1. Log onto your gmail account in your browser.
2. Go to the Gmail labs by clicking the little green bottle next to
your email address at the top right.
3. Find "Advanced IMAP Controls" and enable them.  Go to the bottom of
the labs page to save your settings.
4. Open your Settings and in the Labels tab
5. Uncheck "Show in IMAP" the ones you don't want to be shown in your
synchronized folder in Mail.app.  I unchecked almost everything

Now you should only get one growl notification for each new mail.
