Applications don't perish from the Applications tab unless you explicitly remove them, so if WoW is not listed there now, and you didn't remove it, then it was never listed there. As far as I know, WoW has never supported Growl. So I think you're talking about notifications from other applications appearing over your WoW game. I don't think we've ever changed anything that would affect that, which means it's the WoW update that broke that, probably by using a different method of going full-screen.
