I think the test I used might have been faulty.
I just retested it and could not reproduce any problems. 1) Sent myself an email from a mobile device 2) Opened Mail.app and backgrounded it, letting it download the unread message. Growl notification displayed. 3) Sent myself a second email form a mobile device 4) Read it on that device once it was received 5) Opened Mail.app and backgrounded it, letting it download the read message.
