Hi,
I suspect you are running into a separate issue here.

The menu bar (at the top of your screen) is separated into two halves: 
The Application menus on the left, are the menus for whatever application you 
currently have focused (are using right now).
The menu items (the icons on the right, including your pomodoro one i’m 
guessing), are used by various applications and services to give you quick 
access to stuff. These are not related to whatever the currently focused 
application is in any way (unless by design), and will always be there whatever 
the application, UNLESS:
If you have a large number of menu items, and your currently focused 
application has many wide menus, then the application menus will take priority, 
and the leftmost menu items will be obscured. Unfortunately, I don’t know of a 
better way of showing them, other than to quickly focus on an application like 
finder, which has fewer/shorter menus. You can sometimes hold down ctrl and 
drag the menu items left and right to re-order them, but i think that is almost 
exclusively the apple-provided ones in leopard and beyond. the other option 
would be to remove any items you don’t need; either find their checkbox in the 
application’s preferences, or system preferences, or ctrl-drag them off of the 
menu bar. (for instance, the growl menu item can be enabled/disabled in System 
Preferences->Growl->General->Show Growl icon in the menu bar.)

An alternative approach, assuming you are using this one: 
http://pomodoro.ugolandini.com/, would be to learn and use the various keyboard 
shortcuts to do whatever it is you are after, without having to interact with 
the menu at all!


A lot of the above is guesswork, so do say if it isn’t relevant, but hopefully 
you will find something useful in there to help you. :)
