Generic explanation of how Growl works at a high level: An application which supports Growl registers with Growl. Growl places an application ticket that you see in the Applications tab. Then based on the configuration provided by the ticket, any notification sent by the application can either get displayed/get through, or not. We've talked about this quite a bit on this list, you can search for more information on our list if you like.
Back to this issue: Specifically, if all other applications work, then it's a problem with the one application you are having problems with. Growl is working, Yahoo is not. We can't fix Yahoo since we don't have access to the yahoo code to fix the problem. I don't think it's so much easy to say, so much as we know where this rabbit hole goes. If yahoo comes back and says "hey this works on our end!" then you can simply reply here. We need confirmation from them that it's not their problem though. Part of this is that you are using a beta, and I bet they've changed a lot of code in between releases.
