That matters not.

When you launch Yahoo! Messenger, or at some other time of its choosing, it
should register itself with Growl. (Or it can have a plist file inside that
Growl will notice when you launch it; if it doesn't have such a file, it must
register itself by action.)

If it doesn't have a Growl registration file inside it, and it doesn't register
itself, then it won't show up and won't be able to talk to Growl (and probably
won't even try).

If it is supposed to talk to Growl, then it needs to either have a Growl
registration file inside itself or talk to Growl to register itself, and if it
doesn't, then that is a bug in Yahoo! Messenger.

Moreover, if all other applications send notifications through Growl
successfully, then the problem is definitely not with Growl; it is with Yahoo!
Messenger. Whether it's a misconfiguration or a bug, the problem is with
Yahoo!'s software, so they're the ones you need to ask about this/report it to.

Before you ask “how do I check for that file”: Don't bother. It won't be
missing it unless you removed it. If it doesn't have one, either it registers
by talking to Growl or it doesn't talk to Growl at all (or it has a bug, which
is what appears to be the case); finding no such file will tell you nothing,
and creating one yourself will not help.

You need to contact Yahoo!.
