it is more than likely the notifications you are seeing from Skype are not from 
growl.
Skype sends its own notifications if growl isn't available, so to turn them off 
you have to do so in skype's own preferences.

a number of applications, including Skype do not work with the new version of 
growl for various reasons. one way of potentially working around this is to 
update the framework within the app bundles. to do this, you can get Growl 
Version Detective from http://growl.info/downloads
when you run that app, there are two tabs. the first detects growl running on 
your system, and is able to clean outsold versions of growl if they are 
present. the second tab looks at applications installed on your system, and 
checks what framework version they are running. go to this tab and select 
Skype, then hit the 'upgrade' button. once that's done Skype should be able to 
talk to growl again; go into skype's preferences, and in the notifications tab 
make sure growl is selected instead of built-in.
you should be able to use GVD similarly to upgrade the frameworks in other apps 
as well, and with a bit of luck those will start working again too.
