I'm not sure that uninstalling Growl will uninstall its preferences. I think you want to quit Growl and run
defaults delete com.Growl.GrowlHelperApp in Terminal.app. Possibly logging out afterwards before starting Growl. Uninstalling and reinstalling should not cause you to pay again, no, purchases are tracked by Apple ID. But you said you installed Growl on multiple machines -- you should not have had to pay extra for the 2nd machine, either, if you used the same Apple ID.
