There is no way an RFT update would be affecting uberftp's behavior.
The only candidate advisory to try is
globus_gridftp_server_control-0.21, which fixes bug 6066, an issue
with long user and/or group names. The symptoms don't match up, though.
Does globus-url-copy work? Try the GridFTP server troubleshooting:

Note to VDT team: we seem to be experinecing problems with a BeStMan

Alex: notes problems doing remote gridftp transfers, see below. I
can log in to the machine directly and see the directories in
question
from a user account, but I see problems even using a simple gridftp
client like uberftp in accessing any directory:
uberftp> ls
Could not list ls: 500-Command failed. :
globus_gridftp_server_file.c:globus_l_gfs_file_stat:389:
500-System error in stat: No such file or directory
500-A system call failed: No such file or directory

Looking around the web, I see that this message has been associated
with GT 4.0.7, e.g. see the following message from Stuart Martin
(truncated) to the gt-user list in early June:
This the message he was referring to:
Try install the 4.0.7 RFT update package
(globus_wsrf_rft_service_java-0.39 ) from
http://www.globus.org/toolkit/advisories.html
Looks like that could be the problem.

I think I have this update. At least, Stu thinks the VDT patch has
got it.
http://vdt.cs.wisc.edu/patches/1.10.1/
I think your RFT patch, 123__rft_problem.diff is the same as the
update package, globus_wsrf_rft_service_java-0.39
But John Bresnahan would be the person to say for sure.
Assuming you have the latest source, then it would be best to send
email to gridftp-user (or gt-user which seems to be the catch all) to
get all relevant eye's on this.

Are we missing something in our Globus build? Is this a new bug?
Thanks,
