Doesn't your window manager support positioning of windows with the mouse 
by holding <alt> or <meta>?

Due to lack of standards, gtk-gnutella remembers the window position and
tries to restore it on startup. Due to lack of standards, this may not work
correctly as the window manager might have a different idea of the coordinate
system or its origin. The window manager may or may not include the window
decoration when reporting window sizes and positions, so that the window may
be a little misplaced.

You can override the saved coordinates by passing a geometry specification
to gtk-gnutella as command-line argument:

        gtk-gnutella --geometry 800x600+100+100

This would position it at (100, 100) with a width of 800 pixels and a height
of 600 pixels. It's up to your window manager to respect this though. It
may completely ignore it or add some offset to it etc.

You could also edit the property window_coords in ~/.gtk-gnutella/config_gui.
The coordinates are stored in the order x,y,width,height.
