My personal tool of choice for syncing multi cylinder individually inducted engines is
the mercury sticks. Motion Pro makes a nice set that includes a set of 6mm adapters
needed to be able to connect the hoses to the intakes. They are readilly available
from your local motorcycle shop or some place like Dennis Jerk.

PS, remember, Yamaha cautions against disturbing the adjustment of the actual
butterfly plates and states the proper sync procedure is to adjust the airscrews. For
the record, they also describe the same procedure for the injectors on the 02 R-1.
