Have you got any other software, like a hotkey manager or some proprietary applications like what might be loaded on a dell or gateway which does any keyboard mapping loaded?

Sometimes when memory goes bad, this kind of stuff can happen.

Sometimes when a bios gets corrupted, this can happen too, you'
ll need sighted help to reset that.

Window-eyes doesn't use a special keyboard driver like jaws does, but I've seen it do this before, scramble the keys, can you load another screen-reader, even narrator and test to see if it's window-eyes doing it or just the computer in general when it's in windows/

If you were a dos user, I'd suggest booting with a floppy and seeing if your function keys worked in dos, and that way we could identify whether it was at the hardware or bios level, or whether it was a higher level windows thing.

See, old technology still has a vital place for blind technicians 'grin'.
