Sky,

The issue you describe is due to UIA support. If you go into your Window-Eyes profile, open wineyes.ini, set EnableUIA to 0, and restart Window-Eyes, this will stop happening. Note however that any programs which rely on UIA, such as IE 9, will stop working as long as UIA is disabled.
