Thanks Steve, that did the trick. It was the old script I had that was causing the dialogue to appear. I disabled the script and now everything works exactly as it should. No more dialogue coming up every time window-eyes starts!

You likely have an older Window-Eyes app called "Skype" installed. This was maintained by 
Jeff Bishop but was discontinued when we released GWSkype, then renamed to GWConnect. To fix the 
problem, go into the Window-Eyes control panel, and navigate to Apps / App Management / Add or 
Remove Apps. In the dialog box which opens, select the entry labeled "Skype," click 
Remove, and you should be good to go.
