Ah, that's exactly what I'll do then (virtual machine approach). I agree; the way you've been helping has been extremely generous, but if there is an easier way that you don't have to troubleshoot, then it's much better that I go with that.
My objective is to use pygwy standalone scripts to systematically process large numbers of AFM images for statistical analysis. I am sorry; I do not have a good mental model of the environment you are trying to run the scripts in. I can see what is going wrong, but am not able to give effective advice what to change – all I write is based on more conventional setups. I am not sure what are you ultimately trying to achieve. You could have probably set up Fedora 40 in a virtual machine and have everything working there under 15 minutes.
