The extension .pfc suggests Bruker Dimension Icon & Nanoscope. So that's
what I assume below.

Exporting one channel correctly and another wrong should be pretty much
impossible.

What is, unfortunately, quite possible is that some data are *imported*
wrong to Gwyddion. Meaning the values you see in Gwdddion do match the
instrument software. The Nanoscope file format is complicated and has
evolved over time. We read many files correctly, but not all.

So, do the data really become wrong only after the export?

Or are they already wrong in Gwyddion?

There is no export to Excel. So I assume you exported the data to plain
text files. But really, I have no idea.
