What works best for me is chopping the file line by line and removing packages one by one until the problem is isolated. Unless your problem is caused by the interaction of incompatible but otherwise sound packages, this method should locate the problem fairly quickly. In an earlier message you mentioned packages with names like pst-XXXX; I believe such packages often belong to the pstricks bundle, which as far as I understand is well-tried and tested, so I wouldn't go hunting for bugs there.
