Wouldn't have thought is was a disk overlay. I take it you didn't create the partitions, it's probably just the way they were created. You usually end up with an odd small space at the end of the drive that you can't get the last partition to use, just because of the way disks and file systems work.
If it was an overlay program PM would probably show it as a partition but of an unrecognised format. There should be a legend somewhere to tell you what colour that would be.
