Well there are several ways to avoid it like using dynamic content based links or using SEO techniques but I probably need some more info to give a good suggestion. Can you give some examples of the links? But in general files on Linux are case sensitive and that's where the root of your problem is. By the way godaddy is the worst host on the net.
