If you just used Truecrypt on the drive in traveler mode you would see something like a 1-2% performance hit while getting data security. For free.
http://www.truecrypt.org/ If you're using it for a backup solution and transferring files locally, I think maybe a USB hard drive instead of a thumb drive would be a better solution.
