Take a look at:

  c:\Documents and Settings\[username]\Application Data\Thunderbird\Profiles

Look under each profile and see if you can find your missing mail folders. Mail 
folders are probably stored under:

  c:\Documents and Settings\[username]\Application 
Data\Thunderbird\Profiles\[account]\Mail

or

  c:\Documents and Settings\[username]\Application 
Data\Thunderbird\Profiles\[account]\ImapMail
