Try opening Properties (Right-click on the folder, select Properties) for the folders you want to monitor and select the "When getting new messages for this account, always check this folder" checkbox.

I haven't found a way to do this for a bunch of folders at once, you have to do it for each one separately.

However! It doesn't always seem to automagically update my folders when new mail is received. Some folders seem to update but other do not until I click on them. I am subscribed to these folders. What am I missing here?
