I don’t think you can use HCP data as a control group. You would need to acquire control data similar to the patient data.

Low resolution T2w scan (at 2.5mm) will make generation of myelin maps and using the T2w to help surface placement be problematic. 2. Lack of a field map will make accurate registration between fMRI and T1w data problematic. Using an average field map of similar subjects scanned on the same scanner will deal with most but not all of the distortions. We don’t currently have a module for using an average field map, though perhaps someone on the list has done this. It might make the most sense to do your processing outside of the HCP Pipelines (e.g. just standard FreeSurfer recon-all and your standard individual subject fMRI preprocessing without spatial smoothing) and then map the fMRI data onto individual cortical surfaces similar to how it is done in the fMRISurface pipeline module.
