I'm specifically looking for some help in streamlining brain extraction, negating non-intensity uniform correction, and correctly obtaining myelin maps on surfaces. Currently, brain-extraction is being done using one of the IR images of MP2RAGE to obtain a mask, but I find that there are many places where the algorithm applies some sort of intensity bias correction to a bias-free MP2RAGE image and negating the effects have been a problem. Also, the final myelin map has holes, even though the MP2RAGE image had been scaled to be all positive Any advice would be greatly appreciated!
