This may be possible in the future, but for now you would need to edit the pipeline.

In order to make the old images (T1 MPRAGE 1x1x1) as comparable as possible to our HCP images, we are interested in applying gradient non linearity and readout distortion correction on them. We have field maps on all studies, but we do not have a T2 on the old studies. My question is if it is possible to run just T1 data through the pre-freesurfer pipeline, skipping the T2-related steps, to achieve distortion correction. After which we would run distortion-corrected images through freesurfer's standard longitudinal pipeline. I appreciate any input or suggestions.
