Our lab has one data set which is fully compatible with the HCPMPP, but we
are interested in comparing values (i.e. freesurfer outputs like aseg) from
this HCP data set to values from previous datasets on the same subjects
(essentially a retrospective longitudinal design).

In order to make the old images (T1 MPRAGE 1x1x1) as comparable as possible
to our HCP images, we are interested in applying gradient non linearity and
readout distortion correction on them. We have field maps on all studies,
but we do not have a T2 on the old studies.

My question is if it is possible to run just T1 data through the
pre-freesurfer pipeline, skipping the T2-related steps, to achieve
distortion correction. After which we would run distortion-corrected images
through freesurfer's standard longitudinal pipeline.

I appreciate any input or suggestions.
