One thing that I might do to quantify this is save a copy of one of the files between rsyncs and do a binary diff afterward to see what's really changing. Unfortunately I don't have the ins and outs of the HDF5 file format stored in my brain so interpretation of the results of such a test will be time consuming.

On a related note, are there any test tools that do a verbose, raw-ish dump of an hdf5 file? That is, something that turns the low-level format stuff into readable text that I can subsequently use diff on. The details as in what's in http://www.hdfgroup.org/HDF5/doc/H5.format.html. So far I've been looking at diffs using od (gnu. using hex output. Seriously, who uses octal anymore? :-)
