Thanks for the update Bob! The last patch covered all of my concerns, the 
comments made it much easier to understand.

I have one tiny issue and one nit:
Issue: In configuration.cc #include <c++/4.9/bits/basic_string.h> can just be 
#include <string>
Nit: A comment about why 20 is the recursion depth limit for 
Configuration::SubstituteVars could be handy even if it just says "this is how 
the java client does it".  Certainly not a blocker.

Once the include is fixed up I'll +1.
