I use that quite often without problems.
The most likeley problem is perhaps that you are missing the unix
programs that ediff needs. Have you read about "Unix Utilities" in the
EmacsW32 documentation. (You may find that in the help menu in Emacs if
you have choosen to install EmacsW32.)
Did you get any error message?
