I just consider myself a contributing author for the MOD team I'm doing this
for, and the motives are unclear to me - apparently it promotes mapper
laziness :)  However it also cuts down on entities, which is a Good Thing.
And yes, the textures are included with the BSP.  It just seemed easiest for
the mapper and end-user that way.

I don't know if it reduces frame rate, I haven't had enough of them rendering
at one time to get a framerate benchmark.  However my guess is that the more
passes the engine has to make for transparency, the slower it will get.

I did however just make the startling realization (with the help of DeathWish)
that the lightmaps will totally destroy the overlay effect, since they're
applied afterwards.  Damn.  I now must hack the lightmaps. :)
