CS server? Are you currently running HLDS 1108 and CS1.3? If so, what speed is the CPU of the server? CS 1.3 uses about 20-30% more CPU cycles than 1.1 did, if I recall the posts from Valve correctly.
Check your CPU utilization on the server when it's full. If it's averaging 70 to 80% or higher, this is probably the reason for the higher pings. The cause is the additional code added to CS 1.3 to fix the hitbox errors. It's very CPU intensive. Also, perform some ICMP ping tests between the clients and the server, and see if the return times are similar to the in-game ping. If the in-game ping is much higher than the ICMP ping, this is due to your CPU being loaded.
