I've just noticed this on windows myself.  I changed the location of
where I keep my hldsupdatetool, but kept using the same command line.

I've now got:
C:\GameAdmin\HLDSUpdater\hldsupdatetool.exe

I run from that directory:
HldsUpdateTool.exe -command update -game tf -dir c:\valve

That command now creates tf, platform, hl2, etc directories right
under the Valve directory.  Before, they would be under
C:\Valve\orangebox\

So, I decided to modify my commandline to:
HldsUpdateTool.exe -command update -game tf -dir c:\valve\orangebox

Now it creates ANOTHER orangebox directory under the already existing
orangebox directory, so I end up with c:\Valve\orangebox\orangebox\tf
and the other assorted directories at the same level as tf.
