For commands on startup (sorta unrelated) you can put a file in your cfg directory called "autoexec.cfg" (if it doesn't already exist) and it will do the same thing as items plugged into the command line and works just like a server.cfg, so you can transfer it to multiple servers. Though if you're running multiple servers off the same install it's more useful to use the command line, of course.
