"sv_logecho 0" does not work in any sane way. It removes the output
from some commands run by other rcon clients but not other commands.
Lots of junk still gets printed on the console that has nothing to do
with the local session. As an example, an rcon of "status" will not
show up, but "stats" will.
Worse yet even is that it disables sv_logfile logging if you use that.
So, you can't use it with file logging.
con_logfile doesn't actually log what appears on the console either.
It's all foobar.

You are totally in the right that the console isn't the appropriate
place for log messages. That's what log files are for. This is why
most linux systems are "dmesg -n 1" and why "no con logging" should be
default on Cisco IOS hosts. When stuff goes bad, you don't want a
hundred lines per second spamming your primary and last-chance method of
control.
Most game devs are straight out of school (sometimes high school), don't
have a lot of development experience, and often don't know squat about
any OS other than Windows. They don't have a clue about standard
client/server daemon service behavior conventions.
If a developer had the smarts to fix something like this, they would not
have done this in the first place. So, asking is probably pointless.
That there is any Linux server support for Valve/Steam games is pretty
amazing as it is.

I'm pretty sure it's a problem with some maps or if you move really fast. My
css surf server used to spam that all the time too
