No, militia isn't the default skybox but it's the most beautifull one in
the game. I haven't exactly compiled css maps either for long time and
if you really have everything set up correctly (in-game images of the
phenomenon and in hammer wouldn't hurt just to make sure.
Do you happen to have 3dskybox? In Left 4 Dead games, if it's missing,
there could be some odd flickering on the sky. Perhaps after the OB
engine change, the same thing has come into the CS Source too when new
maps are being compiled. Old maps seem to be ok, atleast my old ones are.

second issue would be to check and make sure the skybox is still present in
the directory; in the HDR shift it may have changed name or directory. I'd
also try refreshing SDK content, for the same reason.
I'm not a css mapper so this may seem like a dumb question, but is militia
the defaut cs skybox? If so, it may be showing the correct skybox even
though the specified version is missing.
