According to Ronald Edward Petty:

LD_LIBRARY_PATH is for setting the location(s) at runtime. LD_RUN_PATH is
set at compile/link time to get the paths embedded into the executable, so
that it doesn't need any runtime variable settings. This is important for
htsearch, because it's cumbersome to set environment variables for binary
CGI programs. The -R option has the same effect as LD_RUN_PATH, and can
be set in the LIBDIRS variable in Makefile.config (for 3.1.x) before you
compile. It's up to you which of the 3 approaches you prefer.
